How can I “setup” my camera to shoot in portrait mode? I have my Nikon D800e in a RRS right angle bracket mounted sideways on my Gigapan Pro. When I set up using a 3:2 ratio, won’t that confuse the software? Shouldn’t I be able to set the camera at 2:3 to make it understand that the cameras on it’s side? Thanks!

I use a D800e as well.

You can change the aspect ratio in the settings under expert options. I believe (working from memory here) that the one you need is 0.65:1 or thereabouts.

You won’t be able to use the Stitch software though. Unlike Autopano Giga or others, it only understands landscape images.

I’ve used Stitch EFX successfully in portrait mode, although only tried it with a single row.
